If I leave my ship and walk to another position, will it be locked for other IP's and NPC's, and will it be there when I come back? Or do I need to use a garage or docking bay?

NPCs can't board by themselves. PCs (player Characters) cannot board your ship unless you add them to your crewlist.

Be careful, however. Don't stray from your ship unless you're in friendly space, otherwise you risk people arresting and killing you.
