It says that his faction is Endara Arms that is where I work so is he automaticaly an employee there? And can he work there or for another faction to make money?
1) Yes, or anyone he's assigned to/in the party of.
2) No.
3) No.
When there's a function for freighter pilot NPCs, yes, you'll be able to assign him to your faction and I'm sure they'd use him to assist with... Whatever their final function will be.
Your personal NPCs are assumed to work for your faction for the purposes of A/E. So your faction can use In Faction Arrest and Execute on your NPCs if it came down to a situation where they felt they needed to (for example if you were building in the wrong place, or something). There is no other function of NPC faction alignment that I'm aware of.

Sorry to barge in but is the piloting feature of these NPCs already working??
If I understood it correctly from the Rules Pages, if I had a freighter pilot NPC in one of my freighters and I was in another one I could have him follow me in the other ship as if I was flying a pair of DSTs or fighters assigned as NPCs, is that right??
Is this feature already available?? If so, how to make it happen??
Thanks.

You don't currently need actual NPC's, they don't fly anything yet. You can set ships of the appropriate type (as stated on the NPC rules page) as NPC'd in the ship inventory for now.
And your NPC could work for another person/faction, if you assign it. I have "rented" NPCs some time ago. But as other people said, a freighter pilot doesn't really do much.
