Are there any circumstances where a non PC character shows on a map tool tip as being an NPC?

If not I may have found somebody who is a bug as he does.

A "non PC character", that is, a non-player character, is exactly what an NPC is. I am not sure I understand your question.

While i was out patroliing i came across a character who is coloured purple to show he is neutral to me, does not show up on the map when he isnt in sensor range, but on mouse over shows as being 1 NPC and not 1 character.

Only tutorial NPC's are coloured yellow, any other NPC will be coloured according to your IFF like a PC is. In this case neither that NPC or it's owner are set as an enemy or friend so it's neutral and thus purple. As explained on the scanning rules, there's nothing wrong.
