I was a passenger on a ship before i was assigned to it by my faction well now, when i'm supposed to be piloting the ship, i can't pilot the ship, in that i can't enter the cockpit and set cordinates ect.

Try exiting that room and re-enter it.
Then a new button called "Enter Cockpit" should appear on your right-hand side menu bar. Click it.

If that button does not appear then you are possibly not in the ship you are meant to pilot. Confirm that by clicking on your personal inventory and go to the tab "Piloted Ships".
