Forgive me if this has already been addressed, but can a character change factions or become a freelance agent again after joining a faction?

Yes.

All is done in one spot.

On the right, Manage section Faction button.

Next screen is:

General
[Join Faction] :: [Leave Faction] :: [Create Faction]
