Title says it all. Let's say i have an enemy's sister, brother etc onboard my ship but they happen to be a custom class NPC. Can i arrest them? you know like take them hostage or something?

I would think that they still follow the standard A/E rules. So unless you are on a faction owned capital or on a planet that you can already arrest on, no.

Yep, and you don't even need stuncuffs to arrest NPCs.
