Is it intentional that when lugging a bunch of prospectors around in a hauler, to prospect, that I have to re-set 11 of the to NPC controlled every single time I need to use them?

More if I should go to suggestions or bug reports next....

Umm, yeah. Because you leave the vehicle to move your ship, so you will need to relink all the vehicles together again when you get back into the cockpit.
