When I start building a space station, can I leave with the ship holding the mats right after the production started ? because I saw a station under construction today, and there was no ship in the same grid so I was wondering.

Once construction has started, there are no mats left, and the NPCs are moved to the station. You can leave, just like any other construction/production action.
