If I produce a light freighter in a factory and one in a Shipyard II, would the production cost be different or would it take longer depending on which you use?

There's a few factors.
It depends on the stats of the planet the factory is on and if the SY2 is in orbit as well as if there are any other planets in the system and what their stats are like.

If the SY2 is in orbit of the planet the factory is located then they should have the same time and costs.

If the SY2 is not in orbit and there are no other planets in system then again they'll have the same time and costs.

If there are more than 1 planet then the stats of all the planets are averaged and if that average works out to be better or worse than the stats of the factory planet you time/costs will be better or worse in the SY2.

Ok so what about a deep space system.. A shipyard 1 compared to a shipyard III. Any difference?

Yes. In deep space stats are set to 0/100 depending on which you are looking at (civ level, morale, crime).

Neither of the equations have any variable linked to the shipyard. So I don't really see that it would make a difference.

Actually having just looked at the production equations today for an unrelated reason, producing in a station is 0.9x the time it would produce in a factory, with exactly the same stats.

Something to think about huh.
